When someone applies for the TRP, I imagine they don't keep your passport for 6 months. I ask because my passport is nearly full but I could get a new one at a later time. Please advise, thanks.

No, they don't keep your passport, only the notarised/translated copy.

However, there may be another problem if you get a new passport after applying for TRP, the TRP is applied for on your current passport number, if you change your passport the TRP won't match, you know already about Russian bureaucracy, best that you discuss this with your local UFMS...

Be aware of the above link, it is currently being discussed in the Duma, but has been put on hold for further discussion on/after 15 may 18.
If it is passed, who knows what effect it will have as they are proposing to restrict/stop the issuing of work, (possibly HQS also), temporary and permanent visas in Russia.
Nobody yet knows how this will affect current holders, whether they will be rescinded, or renewal refused.
Difficult times could be on the horizon....

That is something I didn't want to see as the last time I started the TRP process they changed the rules and I had to do the language test. I visited the FMS yesterday and they said there is no problem with different passport numbers.

Back to your link, it would be a disaster and obviously nobody would be able to visit Russia and families would be forced apart. My wife is Russian.

It looks now that this "anti-sanctions" plan is not going to be put into place in the full context of the proposals, the Visa restrictions part is to be dropped, so there should be little to no effect to your TRP application...
